If I understand what you're saying, these plugins don't normally migrate
to new installations. This is not a simple update, but a new install, so
the plugins should be reinstalled, maybe even before you connect it to
your existing workspace, which may have references to things that RDi
won't understand without the previous plugin environment being there.

Anyone else had problems with things not migrating properly?
When I first loaded V9.6 it listed a number of components that could not
be installed as-is and went searching for updates. It appears to find most
everything it needed - including the PHP PDT components. I had it install
all the updates and it did so with no errors. But the PHP perspective is
conspicuous by its absence.
Also missing are the Linoma and Arcad tools, plus iSphere but I can't
recall if they were in the original update list or not.
