Here is what I would do:

a) Connect to IBM i A.
b) Import the source code from system A into the i Project.
c) Establish the VPN connection to system B.
d) Right-click the i Project and open the "Properties" window.
e) Select "i Project" on left side.
f) Change the "Connection" and "Associated library" to point to
system B (VPN).
g) Close the properties window.
h) Right-click the i Project and select "Remote Actions ->
Push selected".

That should work.
