So I have narrowed it down to the use of Kerberos for authentication to the IBM i server. Going back the standard authentication method allow iSphere to function.
The only parts of the iSphere product that would not work with Kerberos authentication were the find message ids, find source and spooled files. The system reports back a null pointer issue.
An internal error occurred during: "iSphere Message File Search".
java.lang.NullPointerException
at biz.isphere.core.messagefilesearch.SearchElement.setSearchElements(SearchElement.java:68)
at biz.isphere.core.messagefilesearch.SearchExec$Search.run(SearchExec.java:109)
at org.eclipse.core.internal.jobs.Worker.run(Worker.java:54)
An internal error occurred during: "iSphere Source File Search".
java.lang.NullPointerException
at biz.isphere.core.sourcefilesearch.SearchElement.setSearchElements(SearchElement.java:76)
at biz.isphere.core.sourcefilesearch.SearchExec$Search.run(SearchExec.java:103)
at org.eclipse.core.internal.jobs.Worker.run(Worker.java:54)
The all other items seem to features just fine.
By the way I am currently using the beta version, 3.0.0.b003 but I have this problem with the main version 2.9.1 as well. So I will be turning of Kerberos for the time being.
Thanks, Matt

FYI, this update broke iSphere 2.9 for me. Uninstalled and reinstalled both the main release and beta release with no luck.
Thanks, Matt
