If after saving you are very quick to go to compile options, this can happen - look in the lower right corner to see if there is some action taking place.

There is a longstanding issue with focus; one which keeps popping up as the base Eclipse changes. If the focus is not on the editor pane, the compile options are greyed out.

I'm not much of a mouser - I'm a keyboarder, so I've developed the habit of pressing F12 pretty much all the time. This sends focus to the editor.

So this may not be a case of where the cursor is located; it may be a case of missing focus.
