I feel like I'm jumping into the middle of this, so I apologize if someone has already mentioned this... but have you tried the iSphere plugin? I really like the iSphere Source Compare.

Just tried it. Didn't help. (I wouldn't think it would - since blanks are the issue and if unchecking ignore blanks means to ignore blanks, I'd be pretty confused.)
