If you had a start up job for PDM it shouldn't take much to modify it to work in WDSC also.
All I had to do for mine was monitor for messages for my CHGMSGQ and SNDPGMMSG command.
Just try running it in WDSC and watch for what breaks.
Of course my start up program mostly sets the library list.
If you go to properties for the connection and select "subsystems" then click on the tab for iSeries commands, there is a place to enter an initial command.
IIRC, it took a few times closing and re-opening the connection to get it set up the first time.

In your company prompt, is the screen logic separated from your logic to
actually make the libl changes? If so, you can probably define a call to
the libl program in RSE under Commands-MyCommands.

I have done this for "special" cases when a certain program needs
additional libraries to the standard libl of the application.
