This will save most Preferences in Window ->Preferences, with the notable exception of LPEX preferences (colors, tabs, RPGLE settings, etc).
To save those:
In LPEX, press Esc to go to the LPEX command line and type:
profile export prompt
This will prompt you for a file location to save the settings. You could also specify a filename directly.

Replace "export" by "import" to load the settings.
