No help, but a report that it worked for me. I closed down WDSCi entirely (No RSE, No workbench, nothing Eclipse-related open) and did 
Start,
  IBM Rational,
    Rational Product Updater,
      Click on the Updates tab
        Click on Update/install (I can't remember which)
Is it possible you are already (auto-update) at the new pack? On the Installed tab do you see anything like fix pack 003a?
