Right Click on a filter and/or filter pool and look for Move Up and Move
Down. That's how I reorder them.

While you can't create nested categories, you can use 'Filter pools' to
group filters.  I have found this technique to be very useful due to our
application grouping and naming schemes.

Filter pools can be enabled by checking the appropriate checkbox at 
Window->Preferences->Remote System Explorer.  (v.6.0.1 with all
patches). 
While we're on the topic, the ability to reorder filters within filter 
pools would be nice.   Currently (as far as I have been able to
determine) 
they are listed in the order they are created.
