This will force it to rebuild its plugin configuration based on what is installed. This has fixed problems on two PC's for me. Assuming the problem is fixed, you can then just delete the folders you moved as they will have been recreated. That being said, the folder: org.eclipse.core.runtime contains a file named ".keyring" which stores saved passwords for some applications. You might want to put it back if you do not want to just retype the passwords and let them be saved again. I'd recommend the latter.
