Funny, I do not have that option set and I have no issues debugging
SQLRPGLE.

This fixed the debugging  issue.....
     "Window -> Preference -> Run/Debug -> Compiled Debug.  Check the 
"Always use
      Debugger Editor while debugging" checkbox." 
 
I will get the latest PTF's applied that will hopefully clear up my 
compiling issue.
