I seem to recall running into several places where filtering of the project lists is performed based on the J2EE versions of the project. For example, if your EAR project is a J2EE 1.3 project and your web project is Servlet 2.4 (J2EE 1.4) it will not show and vice versa. So I would start by checking the versions of the projects.
