The option does say that it for restoring "...the Remote Systems view..." 
using cached information.  Since your library list is now different, you 
may also want to uncheck the "Re-open Remote Systems view to previous 
state".  Like Phil said, it will take longer to reopen, but you're 
guaranteed to get an accurate picture of your system using the current 
library list setup.

Another thing you might consider is using different connections for the 
different library lists.  I also work in several different environments. 
So I use a different connection for each one.  Then I never have to 
refresh the view nor change the properties.
