The WDSc V5 Redbook (SG24-6961-00)has a useful tip for this:

"If you select the Use this workspace as the default and do not show this 
dialog box again
option and later you need to change your default workspace location, add 
the -setworkspace
parameter to your command. Your program invocation command should be:

C:\Program Files\IBM\WebSphere Studio\WDSC.exe -feature com.ibm.WDSClient 
-setworkspace"

Simple "fix" is to amend the Properties of the Shortcut to WDSc from the 
Programs menu.
