If you store them in source files, you could define RUNSQLSTM as the 
compile command, and then you could do it.  I do not think there is an 
OS/400 command that will run a script from an IFS file.

The database support in WDSC is not very good.  There are some decent free 
plugins for Eclipse that work well with the iSeries database though.

I have used JfaceDBC, and others recommend Quantum/SQL.
