No, unfortunately, its not waiting for the password. I was just looking at another thread from Samuel Lennon "I can get to the internet using IE 6.0. I've added the HTTP proxy address and port on the "Install/Update" tab. When I click "Search Now" it dies almost immediately. (Before it just waited, and waited and waited.) I've tried checking the box in "Web Triggered Updates" and it doens't seem to make any difference. Using the system browser vs the embedded browser didn't make any difference either." In that case, about all you can do is rebuild it from scratch. I would attempt the following: go into the .metadata folder for your workspace and rename the .config folder to something like saveconfig. Then restart WDSC on the workspace. This should rebuild the configuration. Let me know how it works.
