Here is the instructions Phil Coulthard sent me regarding the same issue: -> look in the dropdown in the title bar of the Remote Systems view, and select the "Show Filter Pools" action. -> In each connection, right-click on iSeries Objects to create a new filter pool. ->Create the filters you want in each filter pool (via right click New action on the pool). ->That's it for filters... the trick is filters live in pools, and pools can be referenced by one or more connections. By default they go in the default pool which is always referenced by every connection. By creating a new filter pool, it is only referenced by the connection you create it in by default (you can always add a reference to an existing pool if you want to subsequently share the filters in more than one connection) ->As for library list information and such, select the Properties action on the connection, and set the information there via the SubSystems node. This info is per connection. ->Once you have connections tailored to your particular scenario, you can create iSeries Projects, one per connection, inheriting that info, if you like.
