Hi Greg, you will need to use either manual or more likely adhoc payments
to process that vendor's payment and then you can select what needs to be
included. Adhoc will allow you to print a computer generated check and
list the items being paid/allocated including your down payments.

We have cases where we will make a down payment to a vendor before we
receive an Invoice.
After the payments are made and the invoice is keyed into the system, how
can we match the CA (on account cash) transactions against an IN (invoice)
transaction? We also may have several down payments before an invoice is
received.
