Todd, I upgraded to e-V5 with little or no problems.  (I had one map that
didn't come over, but just my luck, it was an inactive customer, so I was
lucky!)
I don't think it matters what version of System 21 you are on when you
upgrade Harbinger/Peregrine.
I had the MOST trouble getting used to the GUI "Visual Mapper" - I liked
the green screens.

I had trouble getting my automatic dial up to Peregrine set up.  I think,
however, that was more a "blonde" thing on my part.  Smile.  Not really,
I did have to call them and they did send me a patch/fix for a few
problems.  You would want to be more concerned that you have all the PTF's
you need for your operating system as opposed to JBA stuff.  (The
pre-requisites give a list, but it doesn't hurt to check on line at
Peregrine to make sure they have not added more.)
