I'm a little bit lost here. Why would it matter if you have shared objects? Have you had problems with shared object code in PASE applications before?

If you do decide to use a separate partition (or a separate computer) then you'd want to use a tool like RUNRMTCMD, rexec() API, or perhaps something like a web service to invoke the AIX code from your i5/OS software. (Or, you could write a custom TCP server... it really depends on the details of the project...)

But, I can't think of any reason (from your description, anyway) why PASE wouldn't work.

Have you looked at the IBM assessment tool, etc, for porting to PASE?
