I had this pb a couple of days ago on the WDSc list.

Start your program in WDSc and let the debugger open the source.
Let the mouse pointer hover on the name tab of the source. You should see something like :

RemoteSystemsTempFiles/YourConnection/QSYS.LIB/YourSourceLib.LIB/YourSourceFile.FILE/YourSourceMember.SQLRPGLE

In my case, I saw that the wrong source was being opened and I just needed to delete that source.
