I have Orion up and running: Simple enough, enter the 'orion' command in
the IFS from the shell. Done.

I found where the default storage location is:
"/QOpenSys/QIBM/UserData/OPS/Orion/serverworkspace/."

So two questions come to mind:

1) How do I set this up to store files in the rooted directory:
Assuming it's /QOpenSys/myrooteddirecory/home.."

2) How do I get the dang thing to understand it's editing node.js files
and stop it with all the syntax error warnings?

If the answer to 1 is just set up the server to put the workspaces in the
fully qualified directory then I answered my own question, however I'm not
sure that's the real answer since it seems to break several sets of rules.

The documentation on the eclipse.org/Orion site is typical open source
documentation, it's written for folks that already know the answers, rather
than assisting those of us dunce heads that have the temerity to not know it
right off the bat.
