Yes, it is as it should function except:

There is NO problem if the ftp server's cert includes all it's
intermediaries (and the same for a httpd server too.)

The authenticity is based around a not-compromised rot cert
and the security of the private key corresponding to the intermediaries
and the server end-user certificate (that private key must be protected
too.)

Why download and install the intermediaries separately ?

Then you get this mess !! Stop doing that and demand the 3rd party to
distribute the intermediary CA cert in the ftp server's cert.

There is no problem for example of reusing a private key when reissuing
a intermedia CA (that is if the private key isn't compromised, then a
revoke should be distributed), that is the signing CA signing the sub
CA's cert signing request ie issuing a new cert.

It is entirely feasible reissuing the cert every 6 months but using the
same private key for two issues.
