Possibly change the commands so they cannot be run interactively from a command line, but only in a program? See CHGCMD. This way your change command software can run them.
This way has nothing to do with authority; unless they change the command back. Modify your startup program to always do a CHGCMD on these. This will help with OS upgrades, etc.
