All, in the end I found it easier to write a small RPG program to do the
cleanup. I first tried a SQLRPGLE program and it failed when reading the
first record. I then rewrote it in basic RPG with native processing. This
program had no problem reading the data and I was able to clean up the bad
characters.

Since the OP wasn't very detailed about which characters he's wary of, and
which language he's using, some there might be different approaches.

expand - convert tabs to spaces - https://linux.die.net/man/1/expand

tr - translate or delete characters - https://linux.die.net/man/1/tr

As far as I've experienced myself, REXX is very sensitive to wrong line
endings, eventhough the file looks good in SEU. Can't recall how RPGLE
behaves. I have read about people colorizing their RPG source by hand in
SEU by inserting the appropriate 5250 sequences. If the compiler doesn't
complain over such "garbage", I bet it's forgiving in many ways.
