Well I'll be. I don't think I even knew that command existed!

Is there any way to "not have" the directory structure in the .ZIP file... ie when you "click" on the file, the file.pdf is the only thing in the list?

As was already mentioned, the answer for now is no. But there are
plenty of alternatives for creating ZIP files on the i. The one that
most people seem to use (because it already comes with the system and
was available long before CPYTOARCF) is `jar`.
