When I worked at Centerfield Tenchology, I wrote a tool called disk/Hunter, which monitored free space very efficiently. I think it was bought up by s4i. Low impact on the system, configurable to handle situations.

I believe Help Systems had a similar product, Robot/Space - not sure if it is still available.

Someone on these lists had a free utility - it has been YEARS since it was mentioned - again, very light impact but efficient. I don't think it was Alan Campin, who does a lot of good work - someone else, maybe.

Even the new web based navigator does not show library size when you drill into IFS/QSYS.
Yes it could be something writing to a folder also. I see you can sort the root by size in navigator, that may help.
