The commands
APYPTF LICPGM(*ALL) SELECT(*ALL) APY(*TEMP) DELAYED(*YES) IPLAPY(*NO)
APYPTF LICPGM(*ALL) SELECT(*ALL) APY(*PERM) DELAYED(*YES) IPLAPY(*NO)
are telling the machine to mark all PTFs to NOT apply at the next IPL, so
you can effectively start clean with the next instructions.

Subject: Re: Perm vs Temp PTF applies
Rob, it sounds like it comes down to step 4.
"If MF61435 is temp or perm applied to the system, first unmark PTFs, and
then remove MF99010 or MF99011:
*APYPTF LICPGM(*ALL) SELECT(*ALL) APY(*TEMP) DELAYED(*YES) IPLAPY(*NO)
APYPTF LICPGM(*ALL) SELECT(*ALL) APY(*PERM) DELAYED(*YES) IPLAPY(*NO)*
*RMVPTF LICPGM(5770999) SELECT(MF99010) RMV(*PERM) DELAYED(*NO)
RMVDEP(*YES) * "
Okay, MF61435 is there:
DSPPTF LICPGM(5770999) SELECT(MF61435)
Superseded
MF99010 is there superseded by MF99011.
So I supposed I should follow the instructions. What does it mean "unmark
PTFs"? Do the APYPTF operation explicitly excluding them?
