Disabling the user profiles is incredibly invasive and fraught with
potential danger.

Allocating the files is not an unreasonable approach ... if you are
backing up entire libraries, you should be able to just allocate the
entire library instead of the files.

If you do either, however, you probably have to ensure that all the
users are out of the applications using those files / libraries before
you try to allocate them.
