The primary difference between what we did and your situation is that we use hylafax (http://www.hylafax.org) instead of winfax. We chose hylafax for two reasons: 1) it runs on linux and 2) it has a java communication package called gnu.hylafax (http://www.net-foundry.com/java/gnu/hylafax/). gnu.hylafax does all the hard work and since it is java it runs on the iSeries.

Does Hylafax understand Excel (XLS) files stored in the IFS? I didn't think it did -- and if it doesn't, would that be a showstopper?

Possibly, though the xls2ps script mentioned here may help with that. Another possibility might be to fax from MS clients. An excellent, integrated client solution for MS Windows exists that makes faxing any document as simple as clicking the "print" button. Though if faxing excel files from RPG programs is required and xls2ps doesn't do the job then yes, this would be a showstopper.
