We have done several that are similar to that scenario.  My best advice
would be to find a reputable local vendor or technician to do the install
work.  They will get the fiber installed correctly and up to standards.
They will also test things thoroughly and probably document it well also.
If you have special environmental concerns (dirty plant environment, temp
extremes that might affect media converters, etc.), they will probably
recognize the potential for problems and install the correct equipment
(NEMA enclosures, etc.) to avoid those problems.  You may have to fight a
bit to justify this over a DIY install or a cheaper installer, but in my
opinion, it's well worth it to have fiber installed the RIGHT way.

In my belief it is not easy to run the fiber as cat5e. The most critical is
the end points. We are looking to expand to an adjascent building, using
Fiber or possibly wireless, where there will be RF devices attached to our
Iseries Warehouse system and some PC's attached to the ISeries.

Has anyone done such an expansion?
