Take a look at the QALWOBJRST system value. Sounds like it isn't set to *ALL. A quick check in the infocenter doesn't turn up any instructions in the PTF installation topic that direct you to check the QALWOBJRST system value before applying PTFs. But it would seem to make sense that this is needed for IBM PTFs. These are IBM provided PTFs correct? Can anybody confirm that QALWOBJRST needs to be set to *ALL when applying IBM PTFs?
