Sounds like you have two concerns:
Performance
Web site conflicts

Not sure what your load is on either your iSeries, or your Domino, so 
that's tough to tell.

The web site conflicts can be avoided if done with a little caution.

We run 800+ Domino users sending/receiving enough email that our log.nsf 
generates a new record every 10-20 minutes for mail routing and misc 
events.  Our partition for internet mail generates multiple entries PER 
MINUTE.

Believe me, I want to - and I would if I could be assured that it wouldn't
negatively impact one of our webservers which does some very intensive SQL
searches (via Net.Data).
