Some of them use releative record numbers to access data and will crash if the file is reorganised outwith their control software. Check with your application provider If it is safe to reorganise the file and the file is likely to frequently have large numbers deleted records, you could try changing the file to reuse the space occupied by the deleted records. Use - CHGPFM fileName REUSEDLT(*YES). The is a very slight performance hit on doing this, but it eliminates the need to regularly reoganise files, and all the hasle associated with it.
