Originally, we sent our ACH file out using tape.  We had a few thing we were
sending via modem and finally convinced our manager to buy Trailblazer's
Zmod/400 to automate all of them.  

Infinium would produce the ACH files for us after HR posted that weeks
payroll.  Once we got that, we made a script to send that file every
Wednesday morning and rarely had a problem.  The script is really just a CL
program with special commands Zmod provides for communications.  In the CL
we included our backup of the ACH file in case something happened (which is
always possible in communications) and then deleted it once we were done.
Then sent an error or confirmation email to a list of people in HR & IS so
SOMEONE would catch it if there was a problem.

Much cleaner than tapes or putting to a folder for someone to manually xmit
via modem.

Don't know if that is the BEST way, but that is one way.
