Mike,
I guess you're issuing the STRMQMCHL command against your sender channel (*SDR) 
and that it fails to connect to the other side's receiver (*RCVR) channel. 
What's the status of the receiver channel? - if it is RUNNING the new session 
won't start as it cannot connect to a receiver channel already connected (if 
the previous quiesce was not controlled the receiver channel still thinks the 
connection is up - that explains the RUNNING status).

One way of enabling automatic recovery in situations like this is using the 
channel heartbeat facility - here's a link to the PTF for MQSeries V4R2M1 that 
adds this function to the AS/400 platform (and describes it as well):

There might also be a channel synch problem which might require a RESET or 
RESOLVE operation - to provide a more qualified guess I would need to see the 
joblog(s) you're mentioning.
