I have no direct experience with the native notes domino but at the 
local AS/400 user group meeting in October, Kelly Schmotzer of the 
Groupware Technology Segment of IBM gave an impressive presentation of 
the product.  Some of the notes from that meeting:

(1) Integration
    > DB2/400
        * Safe environment for Domino & mission critical DB
          on same system
        * Enhanced Notespump
        * LS:DO and @DB functions
        * Direct access  (no driver / config)
     > Directory Sync
        * 2 way, real time
        * Great for OV/400 co-existence & migration
        * Universal Mail Server / POP

(2) Scalability / Performance
     > Benchmark
        * Industry best is 3,300 audited Notesbench
          mail-only users
     > AS/400 Current Status
        * 4 months prior to GA, they have already run 3,000
          Lotus Notes mail-only users without reaching any
          limits  (hardware or software)
        * Haven't attempted with optimized AS/400 code yet..
        * Not approaching any hardware limitations
        * Leveraging new Kernel Threads model in V4R2

(3) Availability
     > Domino runs in an AS/400 Job
     > Jobs will not crash or hang the AS/400
     > Considering a configurable auto restart

(4) Currency
     > It's not an AS/400 LPP.  It's a Lotus product.
     > Ships on Lotus Schedules.
     > After initial GA, Domino not tied to AS/400 releases.
     > Use common code base with NT and Unix
       - Straight port of base Domino server
