I would recommend deleting and reinstalling java. Also reinstall extended base directory support (contains ifs objects). Then apply PTF's.
You can also run CHKPRDOPT on V6R1. It may identify other problems. One problem that I have seen many time on OS upgrades is IFS objects (IBM, not user) being restored from one system to another causing problems.
