How does class loading work on the iSeries? How do I reset things so
that I can replace a .jar file with a newer version and have the updated
classes loaded and run instead of the cached classes?

You need to look at writing your own class loader - this is what the Java IDE 
development environments, Java application servers (Orion, Websphere, 
Apache/Tomcat, etc., etc.) all do.

starters, then Google for 'custom Java class loader' for more information.
