We have a customer who is using the JTOpen Toolbox for connectivity to the iSeries. They are seeing up to 20 second init times for the initial iSeries and JDBC connections.
Slow connect times are frequently caused by incorrect DNS data available to the client. 

Try using the IP-number instead of the DNS-name and see if it helps.
It might also be a swapping issue on the box. See if any of the memory pools have excessive traffic when establishing connections.
