Something to look into, if you haven't already, is the Java Group PTF. Basically, whether or not you have it installed. There have been many problems fixed over the years involving native code and other Java issues that the group PTF fixes. I am not saying it will definitely fix that problem, but if you were to call IBM support they would probably ask you if you have that installed yet, and if you didn't, tell you to. You might also post your code if you can.
