In V5R1 the 'resource' package was added to the Toolbox. The resource package includes the RJobLog class which can be used to read from and write to job logs. You would use the RJobLog.writeMessage() method to add to a job log. The important consideration is what job log is updated. I don't think this class can write to any random job's job log. It can write only to the job log of the job carrying out its request. In traditional client/server mode, this is the ProgramCall/CommandCall server job. If running on the iSeries and you stay on thread, the job log of the Java program can be updated. Note ProgramCall and CommandCall now have methods to get a RJob class that represents the iSeries job carrying out requests.
