The number one reason that R5 of Domino died on V5R3 was that IBM dropped some old version of jdk, 1.2 I think. I saw errors similar to what you are seeing on a machine that tried to run R5 of Domino on V5R3. But you were already running 6.0.3 so that shouldn't have been your concern, unless somehow you just missed it, but I doubt it.
