Thanks for everyones input. I found out where the problem is and how to
work around it.
The problem child turns out to be DECS. The database that I am dealing
with has DECS Activity Monitors running on all of the forms because I want
all of the data from the documents produced to end up in DB2/400. The form
and the associated documents that were having trouble, I did not have an
activity and connection for, because it was temporary data that I did not
need in DB2/400.
With DECS NOT Loaded, I could add documents using this temporary form and I
could then mass delete them and they would go away completely. With
DECS LOADED I can add documents with the temporary form and they WILL NOT go
away.
SOLUTION:
Build a DB2 database, DECS Connection, DECS Activity for the
temporary form and let DECS load all of the data into DB2/400. With that
setup, add and delete of the documents works as expected.
I feel like it is a bug in DECS that is the problem, but haven't the time to
try to get Lotus to fix it.

Where is the database being Replicated if anywhere ?? Sounds
like after your delete a replicate is sending the
records (Documents) back before received the deletion stubs. The server
where the delete runs, needs to push that activity out before except a
replication sync in.
Just a guess from running into this type of issue in the past..
