Y'all,You can stop the command shell from asking to close by going to the command shell and clicking the Options button and checking the Quiet Exit option. You are right when I do a compile the command window becomes active.

I can't fine any where to control this, i'm not sure why it started doing it. It never use to. I have X-seup and have set it to both active windows settings but that didn't make any difference.
