This is a very organized way to do things.  As in any software you do not
touch the base.  The PTF is when they have modified the base and then BMRS
give you an audit of what was fixed.  When you are in production you should
have the library list setup 
                MYCOMPANY changes library's
                BPCSPTF
                BPCSO
                BPCSF
All that this does it structure your environment to know what is BPCS what
is yours and what is fixes.
