Low Level Codes

Anyone experiencing incorrect low level codes on your item master?  We have
over 1000 records where the parent has a higher number than the child.  

We can't run BOM900 as it takes 4 days to run over our data base and we
can't shut down for 4 days.

Any ideas why it might be happening?  Obviously, it affects MRP and it also
affects cost accumes.
