As Rob noted, ending the subsystem affects all jobs in that subsystem, as well new jobs that try to start in that subsystem until such time as it can be restarted. And it usually doesn't do a whole lot to speed up the runaway job in the first place.

You haven't said what VRM your system is at. One possibility is that the job really is ending, but it's having to work through a boatload of job messages as part of its closing down. More recent VRMs provide stronger ways to control how problem jobs end.
