Yes,  and ANY job that you end with the ENDJOBABN will have the next IPL be 
abnormal and PTF's will not apply.

You should not have to do a manual IPL.  The manual IPL requirement for 
PTFs goes back to the System/38.  I think that you need a sanity check on 
your last IPL.  Also, the last end of system termination had to have been 
normal.  Check the system value QABNORMSW.  If this is '1', PTFs would not 
have been applied.
