I came across this problem in the past.

You will have to setup the lib list in RPG before you do anything....if you have files in F spec then make it user open..
Your first thing in your RPG is to setup the lib list. (use APIs QCMDEXC) to set up that.
See below code.

I have a CL that actually runs a Java program.



Within the java, it runs an RPGLE routine to get data to use in the process.

Now I know it is actually calling the RPG and getting it resolved. The problem is that although I started from a job with the correct library list, it apparently starts another job in order to actually call the RPG. I could live with that but the library list is not set. How do I do such a thing without doing it in the RPG?
